Sylar has taken a LOT of punishment and come back from it. Remember when he escaped the lab? He fooled the doctors into thinking he was dead. There's no reason why he couldn't have done it again. Plus, he seems to have the ability to "hide in plain sight," as Peter put it.
Besides, Heroes is a comic book made into a TV show. No one stays dead in comics except Gwen Stacy.
I think Peter is alive. The nuclear powers don't destroy Peter's body just like they never destroyed Ted's body when he went nuclear at the Bennet's house. He just radiates so much energy that it causes the nuclear blast. I bet Nathan just flew him up high enough and dropped him, then flew to safety, while Peter regenerated after landing on the ground.
I think the whole reason Peter needed Claire's powers wasn't to survive the explosion, but to survive his fight with Sylar. The reason Sylar wanted Claire's powers was to make him invincible. He wouldn't have needed them to survive being the bomb, either, but he would if he wanted to be sure to survive his fight with Peter or Hiro's attack.
